Abstract Due to the different backgrounds of investors, incubators have heterogeneity in construction goals and interest demands, resulting in different performance of incubating ability. Based on the investigation and analysis of the incubator current status and regional distribution,537 incubators in Guangdong Province in 2016 are used as samples to compare the differences from input-output perspectives. The results show that there are significant differences in incubating ability of different investment subject incubators, while government incubators contribute the most to scientific and technological innovation, the construction of soft power has not reached the expected implementation effect. Private incubators have basically achieved their initial goal and interests, contribute significantly to the level of regional entrepreneurship. However, the enterprises that are driven by "chaseprofit" are not necessarily the best in technological innovation; the incubators built by universities fail to make full use of the advantages of entrepreneurial mentors, the innovation and entrepreneurship are weaker. Based on the above conclusions, some reflections on the development of incubators are put forward in order to provide reference for the operation of incubators and government management.
